I am nearly half way through level 2. Are there 2 ways of saying ‘we dont know’?

Whenever I ask my 6 year old granddaughter “what did you do in school today?” her invariable answer is “Sai’n gwybod” I believe that this answer is common to many 6 year olds throughout the world. 
I’ll let others give you their local versions.

Usually there are multiple ways to say the same thing, in any language. In this case, for “we don’t know” you could say 'dyn ni ddim yn gwybod or so ni’n gwybod (in the south), but I have a feeling that the core of your question may be something else.
Look at this sentence:
We don’t know the facts. – 'Dyn ni ddim yn gwybod y ffeithiau.
If we move the “don’t know” part into a subclause, the sentence changes a bit:
Part of the problem is that we don’t know the facts. - Rhan o’r broblem yw nag 'yn ni’n gwybod y ffeithiau.

I thought wn ni ddim was also I don’t know. And, dw i ddim yn gwybod

There are also two verbs for ‘know’, gwybod (for knowing things like facts) and nabod (for knowing people):
Dydyn ni ddim yn gwybod y ffeithiau = We don’t know the facts.
Dydyn ni ddim yn nabod y dyn hwn = We don’t know this man.

And to expand on Cwmdraegwn’s last, adnabod is to recognise.
Should have said “enlarge” instead of expand - it would have been funnier.
